Can I change the time that Bamboo runs the clean up of old plan branches?

Plan branches will be automatically removed if no commits to the respective VCS branch have been made. Cleanup runs daily at 3am.

This time is not convenient for my team. Is there a way to configure when this job runs?

For example, can I configure the cleanup job to run at 8pm instead of 3am?

You can set the number of days (of inactivity) before their cleaned. Then on that day, they get purged at 3am.
