My Bamboo server has remote authentication enabled, now after a remote agent is restarted (post a configuration change) Agent unique id (UUID) need to be updated in Bamboo. which is becoming cumbersome because of growing number of remote agents.

I have worked with remote agents. As far as i know, the UUID changes only if the remote-agent-home directory changes. Even if you change configurations ( i am assuming you are talking about the configuration file ), if you use the same home for the remote agent, UUID should remain same. You can force the remote-agent to use same home using -Dbamboo.home command line argument.
