Context:
I have set up the application links between Fisheye and Stash. When I go to the Repositories section in the admin panel and select the Stash Repositories tab at the top, I only see the repositories listed with public access. How can I get the private repositories in this list?
(If this is a problem with the old Stash version, we are preparing an upgrade to Stash 3.6.0)

You should be able to see private repositories as well. I believe there is a known issue (https://jira.atlassian.com/browse/FE-5509), where if the application link is configured to use Trusted Applications for authentication - if that's the case for you, switching to OAuth might help.

@Lukasz Pater, this was indeed the case. I initially set up the Application Link using an admin account from the Internal User Directory, and similar credentials from the remote application.
Recently we added an ActiveDirectory based admin account for all Atlassian tools. Using this account, I removed the old application link, and re-installed it using OAuth. After this setup, I got the question to authenticate and was able to see the private repositories.
