We have this problem as well. Bitbucket is not creating diffs like described here anymore. It's back to "triple-dot" diff.
Fixed with Bitbucket 5 or 5.1.

Hmm, that is strange. Can you go to one of those files and check the 'History' dropdown to see the commits associated with it? You might find something you missed earlier, may be a merge conflict or something similar?
