We recently upgraded from 3.5.16 to 5.0.3. We have been working for a month with Atlassian support on two key problems without success: We cannot create a working AppLink with our JIRA 6.2.7, and we cannot disable/add licenses to several add-ons.
Should I try to resolve these issues in version 5.0.3, or should I upgrade fully to 5.6.4 (in our test environment first) and resolve them there?
Do I have to upgrade first to 5.1.4, or can I upgrade directly to 5.6.4?

You can go directly from 5.1.4 to version 5.6.4 as you can see in this link about Confluence Upgrade.
In my opinion, the version 5.6.4 would be better since it has some new functionalities and some bugs were fixed since version 5.0.3.
Please, always you try a upgrade, do it in a test environment and make backups before .
