We are using Confluence, Jira Service Desk, and Big Picture. How can we disable Confluence users so they no longer show up in the People tab without affecting Big Picture projects they were previously part of?

You need the Confluence Administrator global permission to do this.
To disable a user account:
Go to > User management.
Search for the user you want to disable.
Choose Disable.

I've read that this may have adverse affects on Jira Software and Big Picture projects that were initiated by the disabled user. Is this true?

On your Confluence site, the disabled user accounts still exist, and can be re-enabled. So ideally there shouldn't be any impact.
