We are upgrading our JIRA and Confluence instances, we have noticed that despite application links being in place we cannot see the Column Order macro on Confluence despite it being installed on Jira. Any suggestions?

this is a gadget, not a macro.
Here is a docu how to do it in JIRA https://confluence.atlassian.com/display/JIRA/Adding+a+Gadget+to+the+Directory. But I think, this was already done?

To make it short, you'll need the gadget URL from JIRA and register it in confluence. Then you can use the gadget in confluence and you can access it via the macro browser. You'll find the gadget directory in your admin section.
