How do I alter the system so that the confluence header (with the logo, username, search, etc) stays at the top when I scroll? Also, is there any way to customize the actual site template more so that I can get a better unified feel with my corporate website? What/where is the source files that I can alter(carefully) to customize it more?

To do a static header that does not scroll, you can use CSS, as described here:
In confluence, you can modify the CSS on a per-space or site-wide basis. For site-wide, edit the global stylesheet. Log into the /admin app, and select StyleSheet under Look & Feel.
To customize the "site template", you'll want to start with the global decorators. I recommend looking at this page to get a feel for where to begin:

Feel free to ask questions on this topic, as I (and I'm sure many others) work in the decorators quite a bit.
