no upgrade task has been performed. What do you mean with custom markup (=user macros?)? To be precise, this problem occured once before. That time, the reindexing from scratch fixed this issue. However, now reindexing did not help.
Did you changed something in the global layout?

I think this is not the case. Space Directory is not empty. Empty si only the drop down menu after click on "Spaces" button.

There is a chance that custom markup may be interferring with the spaces display, for such you can look into any customizations through a support zip (it will bundle any modifications to the application default view in its archive).
