I am having an issue were the JIRA Issues macro in an upgraded Confluence (3.1.2 -> 3.5.5) no longer displays issues. Instead we have the following. Both the JIRA and Confluence servers are setup as trusted applicaitons of each other.

OK, Confluence 3.5 introduced Application Links. Try upgrading your existing trusted connection with JIRA.
I would first check to see if there's an upgrade available for the bundled JIRA Macros plugin uner Confluence Admin > Plugins > Upgrades
Also, what version of JIRA are you running?

The JIRA server is 4.2.4 and we are running the Confluence JIRA Macro's version 3.1.1 which is the last Confluence 3.5 supported version of the macros.
