Because we cater for a good number of external users, it is important that a user is created through our AD, as there are security checks and approvals in the process of adding them to the directory.
Is there a way to remove/gray out the option to create users manually? If so, how?

In the "user directory" section of JIRA and Confluence disable the option of "JIRA internal directory" and for confluence "confluence internal directotry"
Register the AD in crowd and do group management in crowd. i.e. Authorization via crowd and let crowd delegate authentication to AD and crowd also pulls users from AD.
Register crowd as the "Crowd server" in the JIRA/Confluence user directory.
