My team uses the original estimate and remaining estimate fields but when we export in .csv and save to .xls it converts the minutes, hours, days and weeks into seconds. How can we configure those fields to export in the viewable factors and not in seconds?

While I don't have an exact answer to your question, I'll provide the workaround that I use for this scenario.
After downloading the CSV/xls file, I select the row that has the Seconds duration and change the Formatting to hh:mm, this way I get a more defined view that I need.

just to add to that: If you're open to solutions from the Atlassian Marketplace, you'll find a number of options there.
Just as one example, this would work as expected using the app that my team and I are working on, JXL for Jira, where the export would use whatever time format you configured in Jira (but you can also override it in JXL, if you prefer to do so). This is how this looks in action:
This is really just one example; there's a number of export-focused apps available. If a Marketplace app is an option for you, perhaps try a few and see which one works best for you.
