Application Check before Upgrading JIRA

Currently have Jira 7.8.0 and Service Desk 3.11.

I ran the Upgrade Check for My Addon's and I disabled all of the ones that we aren't renewing and aren't compatible for the version I'm updating to (7.13.0). I also disabled all of the Unknowns that were enabled. These are recommended steps before upgrading Jira. Then I can go back and enable the Unknowns and see if things work. 

So, after disabling the Unknown ones that were enabled I re-ran the upgrade check. Now it shows about 4-5 more plugins that are enabled that weren't there before?? Should I disable these as well or leave those alone? My Jira Service Desk application came up as not compatible unless updated but I won't update that until after my JIRA upgrade - I think I can leave that enabled or do you disable that as well when doing JIRA upgrade?
