Our JIRA instance has many unused custom fields which are no longer required. But these custom fields were used in the old tickets. What would happen to the existing issues if i delete the custom fields associated with the existing issues. Please clarify.
It removes the data for the fields completely.
Changes to the fields will remain logged in the issue history, but nowhere else in JIRA.
Will the issues remain in JIRA without custom fields or will there be any error while loading the issues ?

The issues will be fine. All you've done is removed a field and its contents from them. The only errors deleting a field will cause is in filters and gadgets that you have saved, if they refer to the fields you have killed off. The users will find these when they try to use them and most of the error messages they get will tell them that the field no longer exists.
