Is there any JQL query or other  way to to export the list of custom field in jira instance

If you do export all fields that will provide you information on all fields that are there in Jira

Easiest way is to go to Admin -> Custom fields and simply scrape the list from there.

Its a very big list; wanted to see if I can export o excel somehow ?

It shouldn't be a long list, that's why there's no simple "export list" function.

You might want to take a look at the housekeeping and migration prep apps you can get - some of them make the list more manageable in the UI and a couple provide exports.
