Do we have a plugin which work similar to filter subscription but the email template can be customized and the customization should not effect the default jira mail templates. Means it should have its own template rather editing the inbuilt JIRA template.

I don't seem to recall plugin such as this, have you double checked the Atlassian Marketplace yet?
If you like, you can just create your own tool. it will be just easy utilizing the JIRA REST API, sending a query and savings the results on something and send an email. I prefer using JIRACLI and a shell script to accomplish this.
