I have seen some of the threads around integrations and hosting more than 1 instance on Data center and consolidation of Jira Cloud on Data Center but my question is different.
We have multiple Jira instances in the organisation hosted on different Data Centers. They have their own Hierarchy which is not same and uniform across these instances. There are already 10+ instances (therefore 10+ Data centers) and increasing them further is not sustainable beyond certain stage.
Question: Can we host multiple (or at-least 2) instances in Data Center? And can the hierarchy of issue-types and workflow be distinct for both the instances?
Additional info: Members for both the instances would be different and the data is not inter-related between the 2 instances. Managing access would not be a trouble as required resources are given limited access to relevant projects.

"No" is the short answer
Each "instance" of an Atlassian application is a single service (whether smeared across several nodes in a Data Center cluster, a single Server or Cloud)
Thats a single service with its own set of users, a single licence, one unique url to use it on, and one data set (so for Jira, there's a single list of issue types, a single list of workflows, a single list of fields, and so on)
You are looking for two (or more) separate instances of a Jira service, so you're going to need 2+ clusters, or 2+ servers or 2+ Cloud subscriptions.
You can't run two instances off the same installation of an Atlassian application. If you did want to run two instances on the same server/node, you could, but you would need two separate installation directories, two separate data directories and two separate databases (and, of course, two separate licences or an Enterprise licence)

Maybe as a PoC we will take this approach in coming few months. The organisation is happy to invest in 2 separate Enterprise licences but having them consolidated in single DC is beneficial with some administrative overheads being reduced.

I'm not sure that I understand the question, but it's the same as Cloud Free, Standard and Premium - you buy a licence for a single service.
If you're running 3 DC installations, you need three licences. If you're running 3 Cloud instances, you need three licences, irrespective of the level of them.
Enterprise licences are different - you can run many systems at different levels and on different platforms.

The Atlassian pricing shows Standard, Premium, and Enterprise for Cloud, but for Data Center, it's just "Data Center". How would you choose Standard, Premium, and Enterprise if you're buying a Data Center license?

When it comes to merging instances there are two factors to consider, Users and Groups Migration and Importing Project Data.
First Sync the User Directory from the Source Instance into the Destination Instance. You have to be careful with duplicate email addresses and usernames which are the same. If you find the username or email which are similar change the conflicting username & emails as well either in Source Instance or in Destination Instance before Integrating User Directory.
After which comes in Migrating Projects. Prepare a System Export in Source Instance and Import the Projects with System Admin Permission.
Global Pemission has to be replicated as in Source Instance.
