Is there a way to automatically deactivate users that have been disabled/removed in AD?

We currently are using the delegated auth against AD. Our AD admins, disable user accounts when the user leaves the company, but their account in Jira stays active. How do I make disable the Jira account once the AD account gets disabled?

You need to sync their group memberships and use those groups in global permissions instead of the default ones.
