Is there any way to add a custom field to a user record in JIRA (or confluence)

Wanting to track Employee Number for users to aid in provisioning / de-provisioning

You can add user properties but it is not searchable. It is viewable when you click on a user and you can use it for database reporting. Not sure if that helps.
