When upgrading form  Jira+Jira Agile to Jira Software will there be any impact on projects using the Software Development project template.

It should be transitioned without any bigger problem, but please make attention the recommended upgrade path that depends on your current version. Overall you would need to do upgrade to 7.0 and then you can go to the latest one.
