Is there a limit of how many entries can be put into a multiselect? I want to put all our customers into one so that we can associate a customer with a issue. However we have a lot of customers...probably over 100,000.

There is nothing stopping you from doing it, but the bottleneck will be to load all the 100K options in the multi select field.
On the other hand why do not you considering using a user picker Multiple users type custom field. It will automatically pick up users from your active users list on jira,

Technically, there's a limit, but way higher than 100,000. I suspect your users are going to find the field unusable when it's got a few hundred options, let alone thousands, and I've upvoted Rahul's answer because of his point about "bottlenecks" - it's going to utterly kill your system. It sounds like you actually have a structural business problem - are you really going to generate that amount of customer records? Would it not be better to split them up into managable groups somehow?

Thanks for the answer. I tried it 10,000 users and it is unusable.
I am going to look into using labels or pair down the customer group into customers that have recently added a ticket into the customer support system.
