I have created a transition rule that hides the Done status when the parent task contains a subtask in a status other than Done.
Can I include a message when the parent task cannot transition to Done because it is hidden due to having an incomplete subtask?

If you’re open to plugin suggestions for simplifying your process, I recommend trying JMWE for Jira Data Center.
With this, you can validate the workflow and ensure all the sub-task are in the right status, and it will display an error message you specify if the criteria or validation requirements aren’t met.

Have you used the "Sub-Task Blocking Condition" to hide the transition? If that's the case, the transition button is hidden/the transition is not shown if your Condition evaluates false since this evaluation is done before the user is able to take action.
To provide your users with visual feedback, you would need a Validator and a transition screen. In this approach, the transition to Done would be available for the user at first, and only by confirming the transition button would the actual evaluation run - enabling you to display a helpful/explaining error message. However, afaik that's not possible out of the box and you'd need a 3rd party workflow app like Jira Workflow Toolbox to do so.
