Hello,
You can search for the issues, using the issue navigator, with the labels that your users created and then bulk edit those issues, deleting the respective labels.
You can use the following query to run on your issue navigator and to find the issues which needs to be edited in order to delete the labels:
project = ATP and labels in ('LABELS HERE')
