With the most recent update to the Issue View, I cannot flag or unflag issues anymore. The options used to exist in the three dots dropdown, but I don't see it there anymore. The issue view displays that the issue is flagged, but does not allow me unflag it.
Please help! Flagging issues where discussion is needed and unflagging to indicate a ticket that is ready is an important part of my team's workflow.

Hey @Megan Mercer – you should still be able to unflag an issue by right clicking on a card on the board and selecting "Remove flag":
Unfortunately there is currently no way remove a flag from the three-dot menu. If the new design currently doesn't meet your needs, you can go back to the old view by switching the feature off in your user profile.

That did it. Thank you for your help. We haven't had to right click on issues before so it was not intuitive at first. In my opinion, there should still be a way to flag and unflag in the issue view without a right click menu. Is there a way to access that functionality in the Issues view?

It's good feedback and this is something we've heard from customers. There is work being done to make card actions more discoverable and contextual on the board.
At the moment the functionality can't be done on the new issue view – we're still building out the options available in the three-dot menu. It may be something we add in the future.
If you do need that functionality you can switch back to the old view by turning it off in your user profile.
