What Jobin suggested (specifying columns for saved filters) will work, assuming that all you need is being able to select what columns to export.
If you need more flexibility, more Excel features (formulas, charts, pivot tables, etc.) or want to use multiple templates, then use the Better Excel Plugin for JIRA.
You may also create a filter and modify the filter's columns as you wish.

If you go to "manage filters" you will find an action "columns" for each filter. There you can define columns that apply only for this specific filter.

Add the fields that you want to export in the issue navigator and export current fields instead of all fields. Would that help?

Thank's Jobin, but the problem with this option is that all search in JIRA give the same structure for the issue navigator (so for the excel export) for any issue type and any project, my aim is to have a spesific issue navigatorfor structure for each project in JIRA to have a correct export for the issues of the project.
