How do I set working hours per user?

One of our users works 3 days per week, not 5.

How do I get Jira to understand that 5d is not 1w for him?

JIRA is not able to define working days on a per user level. I would suggest looking at a number of plugins that Atlassian recommends;

As from my understanding, working hours is a global setting in Jira that can be found under Administration / Issue Features / Time Tracking. This setting applies for all users in all regions.
