We are looking at upgrading our servers to run CentOS 6 to ensure php 5 functionality. Can JIRA and Confluence operate in CentOS 6 without any issues?

Sure. Confluence and JIRA are both Java applications running in a Tomcat Application Server. We're pretty distro agnostic.

I know tons of people using Centos6 and RHEL6 with no issues.
