We have upgraded our JIRA to 8.6.0 post which the SSO functionality is not working.
Could you please help us know if there are any compatibility issues for the same.

You, unfortunately, did not mention which plugin you are using - however, my answer should actually apply to all of them.
There is a critical bug in the plugin system from Atlassian on 8.6.0 (8.5 is also affected). Fixed versions are: 8.7.0, 8.6.1, 8.5.3
In a nutshell: in a small number of instances, you will see some plugins fail due to dependency issues. Sometimes reinstalling the plugins a couple of times works, but not always.
For our SAML Single Sign On Plugin we have documented a workaround. That should actually work for everyone. But it should also only be used if you can't upgrade to any of the Fix Versions.

Could you please let me know which JIRA SSO solution are you using? If you have miniOrange SAML(or OAuth) SSO plugin then please raise a request to miniOrange support and the team will help you out with this in no time.
