Is it possible to add a JIRA plugin/add-on on a per-project basis? Or even via user/project permissions? We want to use a plugin that only a small subset of our user-base needs, that may cause problems on the instance for the rest.
It depends on the add-on. There are add-ons that restricts access to users or enabled only in certain projects. The implementation is specific to the add-on and it is not a JIRA functionality/feature.
I was just thinking about this. Especially with plugins like Tempo and similar. They're incredibly high dollar plugins, but only a subset of 30 financial users would benefit from then within our 6,000 user base.

I think this is where Atlassian is going with the concept of applications. They have already started with JIRA Agile and Service Desk. Maybe more will come in the future to tie plugins to a lower user tier.
