One of our client has encountered a strange behaviour when viewing the user profile page: a side menu is overlapping and messing with page display, and we have no idea why or how to fix this.

It's difficult to say exactly what the cause is here. But if feels like this is probably caused by a plugin Jira is using. One way to test this would be to disable the user plugins in your Jira environment until this issue goes away. That way you can test if re-enabling the plugin brings this back. It can be a tedious set of steps to follow, but if a plugin is causing this, knowing exactly which plugin is causing this will at least allow you to lodge a support request with that specific plugin vendor about this problem.
I understand if you don't want to try this on a production system, as users losing some/all of these plugin functionalities could be less than desirable. So it might be worth setting up a staging instance of your jira site just so that you can do some testing here without effecting your Jira end users.
From your screenshot, I can see that you at least have Tempo and Profields. I would start with these two plugins, disable them one at a time in Jira, and see if you can recreate this display problem. If you have never done this before, please see Disabling and enabling apps for more details. You will need to be a Jira System Admin in order to do these steps.

It was indeed related to an installed plugin. Deactivating it fix the issue.
