Have used top-down automation (extend to stories under epics, etc) to create hierarchy:
Feature --> Epic --> Story --> Tasks/subtasks
Some show up perfectly under their epics and some just show with:
Epic Name
>>Add sub-tasks
>>Add issues belonging to epics
I can see there are sized stories in the Epic when I look at it - but they don't show up when I run automation

Thanks for posting.
From the screenshot, it looks like this is an issue with the placement of the Generators. They need to be applied to the structure and not under the Epic.
To properly apply Generators, please start with an empty structure (or delete the items in your current one) and do the following:
1. Click on the ‘Automation’ button (will be highlighted when activated)
2. Make sure you're focusing on the top level of your structure (the row with your structure's name)
3. Click on the "+" sign next to the Automation button
4. From the drop-down menu, select Insert > JQL Query: project = YourProject and issuetype = Epic
Then, you can repeat steps 1-3 to apply The Extenders and repeat the steps as needed.
