What possible could cause for an issue to be without an workflow, ie, in the issue page, there are no buttons regarding workflow actions, but if you move that issue to another type (ex: issue -> task) and move it back to the original type (ex: task -> issue), everything gets back to normal.
We recently upgraded from 4.4.5 to 6.3 and along with it, added 2 new plugings (Xporter and Xray).
We never had this in the previous JIRA's version.
I will contact the plugins supplier for possible issues regarding workflows, but I don't this is the problem.
Can someone, through REST created this "messed up" issues, let's say, using an IDE integration tool?!
REST doesn't do anything differently to the UI in the back-end, so it's not that. You need to be looking at addons, broken workflows or system crashes.

Nic has brought up a good point. Its important to find out the answer, but its just as important to find out how this happened in the first place. Do you know if someone changed something regarding your workflows or installed a plugin that messed up with workflows? This could be a possible cause.

The usual culprit is that the workflow table does not match the issue table.
Try running the integrity checker from the admin section first - that specifically fixes issues in this state.
Also, you probably want to try to work out why this has broken. The main culprits are people trying to be "clever" in transitions and adding code that breaks, and system crashes.

This means that the issue is in a status where there are no valid transitions to another status. Either conditions are not met (permissions?), or this may be a corruption in your database. This could be a symptom of a serious issue.
Have your tried moving the issue? Same project, same issue type.
