Is there any danger to publishing a workflow that is assigned to a project during a workday?

Not really - workflows you draft and publish can only really have their transitions changed, so the only thing you might run into is someone part-way through a transition having it change while they're doing it. Worst case is they get an error message and the transition doesn't complete.
