Hi,
Currently when we reply to the notifiacation mail recieved from Jira, nothing hapens in the issue, but we would like to add the replies as comments in the corresponding jira issues.
How to enable this feature in Jira.

Yes, I have read it, the problem is that we are using the smtp mail server, not IMAP or POP.
Also we would like to use only one mail id for all the projects.

SMTP is normally used for *sending* email, POP and IMAP for receiving.
You can kludge SMTP into receiving, but frankly, don't - use IMAP. Because SMTP doesn't really work as a mailbox, it's not going to work for Jira.

Make sure your emails for a certain project are being sent from the project email which is same as the one configured for the handlerr. You can set project email from the project admin page.
