What does JIRA consider normal work hours?

When using the Automated Work Log plugin for JIRA, we noticed that it does stop timers at what it considers to be at the end of the day (we had it set to Automatic mode and left issues In Progress overnight, and in the morning the timer was still where it had ended the previous work day). But what does JIRA consider to be the end and start of a work day, and how can we configure this? We have flexible schedules for many employees; is Automatic mode just not a good solution for us?

JIRA doesn't have a default "work hour", only how many hours a work day has: Configuring Time Tracking.
