1) Does the scripts present in the workflow gets copied to Server version when importing the data from JIRA cloud to Server.
My workflows gets copied but the scripts (Script Runner) that were present in the cloud workflow got copied but in a different format and i cannot edit them.
I installed the Script runner in JIRA Server after the Data was imported. Should i need to installed the add-on beofre ?
2) I am facing issue count mismtach after migration of the data.
1) Known issue - there are quite a few issues with add-ons when migrating, and one of these is Script Runner - not only the format, but also UIDs can be mismatched, so the bast practice is to rewrite the scripts (copy-paste and match the UIDs again). ANd yup - Script runner should be installed upfront.
2) First idea: Deleted issues on Cloud, second - Security schemes/Permission schemes - these should also be reviewed. If not - I would take a closer look at export files if number of issues exported matches the original source.

1. Installing script runner upfront should solve issue with formatting the scripts. Still you will face the one with mismatched UIDs.
2. As mentioned above:
- I would check the import file for number of issues
- I would check Permission and security schemes if they match
- if these won't give you answers - I would check source JIRA Cloud for any discrepancies;
IMHO - custom field on new instance - with JIRA Cloud issue key - would help to identify which are missing.
