I have a complex JIRA configuration with a number of custom changes (as I'm sure many folks do). One thing that would really help is to have the ability to make changes and check in the configuration under source control.
This would not only allow us to do things like code reviews for configuration changes, but also utilize Puppet 3 to push these changes to servers if necessary.

I believe Puppet is a good choice .
However, I couldn't see where is your question. Related to Puppet, I believe a good start point is you setup the scripts to automatize the installation getting from a backup, in case a disaster. Also, setup Puppet to check if some changes happened in the main files is a good option, although, keep in mind that some changes are stored on database and not on .xml or .cfg files.
