upgrade issues with custom fields

Is there any known issues for upgrading Jira versions when I have dozens of projects each using their own custom fields?

No.

But you should read the release notes for each minor release (e.g. 4.2, 4.3, 4.4) you are going through, and any notes for plugins you are using.
