I am trying to export Service Desk project ( through Project Configuratior) and it complains about missing resolutions. These are resolutions that I deleted myself. Is there a way to see where are those missing resolutions are being referenced or how to automatically remove reference to missing deleted resolution?

I can confirm that this error indicates that the object with the Resolution objects with the ID's of 10000,10001,10100 is not available in the Workflows named ISD: Service Request Fulfilment workflow for Jira Service Desk and ISD: Service Request Fulfilment with Approvals workflow for Jira Service Desk that is being exported as they have been deleted.
In order to work around this error, you should remove all references to the invalid Resolution objects inside of the Workflows named ISD: Service Request Fulfilment workflow for Jira Service Des and ISD: Service Request Fulfilment with Approvals workflow for Jira Service Desk in the source instance before generating a new export to import from.
A tip for objects used in a workflow is to export the workflow out to XML so that you can search for where the invalid ID’s are referenced.
