I read that search is coming - this is a must-have for us adopting the Instant Websites add-on.
I'd be happy to use an external search provider (ie Google) in the meantime, but there's not even a way to embed the search box. Is it possible to add some custom header HTML, similar to the way custom CSS is currently done?

Yes, we're planning on adding inline search to Instant Websites and have it on the backlog for next week. EDIT: inline search is now available on Instant Websites (April 27, 2016).
As far as a custom HTML header goes we've not explored that yet we have discussed custom javascript for the page which could achieve similar. Can you think of any other scenario where custom header HTML or custom javascript may be valuable for you?

If you have an adequate Search, we wouldn't have an immediate need for the custom HTML header or custom javascript - though in terms of rounding out your product they're still probably quite useful additions (for example, if we wanted to include a top-nav or footer that linked back to other company websites, or if we wanted embed tracking javascript for an analytics provider other than Google).

A quick follow-up question Nicholas - do you have any expected date for the delivery of this search feature? It sounds from your comment that you plan to start development next week, but I'm not sure if you expect to be completed/released within a single iteration/sprint or whether it is likely to arrive later?

Search is live (demo here). If you've used Custom CSS on your site you'll want to take a look at Customer Examples and tweak the CSS to make sure the search icon looks right.
