×I've been having this issue multiple times now:
I write a Plugin and some modules aren't installed when using atlas-run or installing the .jar file.
But I can't just write a new plugin everytime I add a module and it doesn't work.
Note: the exact same code often works in a new/ old Plugin
In this exact case we've tried to combine some modules into one Plugin.
Can someone tell me why this happens?

I'm not sure this will help in your exact case but try the following:
After you've started jira with atlas-run and you need to rebuild the plugin because you've added a new module do the following steps:
This should rebuild your plugin with all the new dependencies and deploy it properly.
