Our company upgraded to Windows 11 and now we are no longer able to access files to edit, we try to download it and we are getting a 404 error message.

If you are on Cloud, this browser based and Windows 11 should not impact thus, It could be browser settings, can you try another browser?
If you are on DC, check the logs of Jira on the server it's running on.

Can you please give some more details about what compatibility you mean? Are you running Confluence Data Center on Windows OS and after upgrade you have issues or do you mean Atlassian Companion desktop application that deals with files from local environment?
