What happens when we try to migrate the users who are already added to the cloud site manually?
Do it overwrites the user permissions or it does not migrate the users with the same name/email id there by duplicating it?
Users with same email addresses will be merged and the ones that are not present with their email in Cloud will be created (without access to products). If you give them product access, then they will see all the things they have permission to see. I would double check all spaces permissions anyway.
I believe that the ones you already have in cloud and will be merged, will have all the permissions that they have in old + new one with their name and I think that the groups that they had before + the migrated groups. Not sure about that though cause I didn't migrate old groups.
