In Confluence Cloud, is there a way to replace "atlassian.net" with company site url? Either directly in Confluence Cloud or through an app in the Marketplace?
If not, how can I accomplish this for my company?

Welcome to Atlassian Community!
At the moment you have to contact Atlassian Support in order to change the URL, there are plans to have this as an option, check out the Cloud roadmap, custom domains are planned for 2022 as of right now.
And if you want to watch the request for this, add yourself as a watcher on CLOUD-6999

The custom domains option would be ideal but not until 2022. There is no other alternative?

So for the companies that have their own domain name while on Confluence, what are they using? The server version? Or an app through the Marketplace? I saw mentions of Scroll Viewpoint?
For example, company.com/docs or company.com/confluence.

Yes, they are either using Server/Data Center, or Viewpoint which allows you to set global URL directs.

Yes, if you're not using <something>.atlassian.net for your atlassian stack, then you are running server/dc
It is possible to frame part of Atlassian Cloud with Scroll or Refined, but the raw system behind those frames is still on an .atlassian.net site.

I was caught off guard earlier today when management wanted me to get rid of the "atlassian.net" reference in the URL. So it's been a fire drill kind of day.
