My confluence page a couple of Jira queries and when I export it to a PDF it takes 45 mins to generate the file.
This used to take only a few seconds but over the weeks it is taking longer and longer it is now up to 45mins. If I export to word then it only takes a couple of mins to generate.
I have had people check my queries and all look ok. I can't use the Word document as the formatting isn't correct.

As already mentioned by @Jamie Rogers , the best way to proceed would be to open a support request in order to have your issue further investigated by Atlassian Support.
Now, in case you haven't already solved the issue, can you either ask your site-admin to create a support request for this issue (using https://support.atlassian.com/contact/) or let me know if I should proceed doing it on your behalf.

Which version of Confluence are you using? In newer versions the PDF export process is sandboxed into a separate process so you may need to look at increasing the memory available to this process to improve performance. Exporting to PDF can also be quite CPU intensive so how is the server performing overall - is it under high load for example?
How do the queries in Jira perform - does it take a few seconds or minutes to retrieve the data?
It maybe worth raising a support case with Atlassian for them to help you troubleshoot this further and they can look at both Confluence and Jira at the same time in case there is some issue communicating between the two apps.
I have seen some PDF exports take quite a while depending on the amount of content on the page or if multiple pages are included in the export.
