If customers add themselves manually, will that mess things up later when we use AD?

We're using JSM for our internal IT Help Desk. Right now, customers (all internal employees) are being automatically created when they email requests in. 

If they go to the portal (through the "View request" link in the email notification), they're walked through the process of creating a login with a link and then they create a password.

At some point, we're going to try to integrate Azure AD for customers. When we do that, will that mess up the people who already set up logins?

Welcome to the Community!!

Customers are not required to log in with SSO as they are not part of the company.

Your customers can still be managed internally and it just maps their accounts in Atlassian Site.

So - No, It will not!!
