Maybe there is somewhere a doc with best practices to integrate Jira with our systems.

Keys for a successful integration is to think about the SPOT (Single Point Of Truth). Each pieces of Information System is filling a purpose.
e.g. your CRM will contain your client details and Jira Service Desk is your client support solution. Clients data will remain in your CRM so JSD can retrieve them if necessary. Sales will edit the CRM. Support agent will always have updated client info as there is a SPOT.

@Antonio I am not sure there is one, but probably that could be a suggestion. Things are moving a lot though. If you want to integrate with a custom development a good option is the REST API (cloud and server api are different make sure you look into the right documentation...) to develop a middleware between the your public service (REST API or other interface) and Jira (Rest API). If you don't like to develop, you can use ETL solution like Talend https://www.talend.com/products/talend-open-studio/
