Is it possible to configure the SAML, so our customers could use their SCP user to logon on Jira?

Well, it's not one of the supported Identity Provider. So I can't guarantee that it would work. But you can give it a try. I would suggest you to try on a test account first because in order for you to set up saml, you would need to verify a domain and that would affect all Atlassian Account with the verified domain. So if you have a test domain for a test account, you can give this a try so that in case anything goes wrong, your users wouldn't get locked out. That being said, the steps for unsupported IdP are:
