My company is not authorized partner of Atlassian, but we specialize in JSM, and I want to bundle JSM license as part of our solution. My question are:
1. Can we apply JSM license on behalf of our customer's account?
2. Is it possible to have multiple licenses under one entity?

Incorporating JSM into your own solution is most likely not allowed by Atlassian's license agreement, that your can review here. See specifically paragraph 3.2, where it says:
3.2. Restrictions. Except as otherwise expressly permitted in this Agreement, you will not: ... (b) rent, lease, distribute, sell, sublicense, transfer, or provide access to the Software to a third party; (c) use the Software for the benefit of any third party; (d) incorporate the Software into a product or service you provide to a third party; ...
If that is what you have in mind, I'm afraid you might be facing a violation of the license agreement.
If you are not an Atlassian partner or reseller, I don't think you are allowed to purchase licenses on behalf of a customer.
Technically, you can have as many sites (and so also products and licenses) under one company. But do make sure that what you are planning to do is also legally permitted.
