Is there an automatic timer app that can operate in certain situations while taking into account weekends and vacations (meaning that at times when it is foreseen that they are not working, the timer will be automatically stopped)?

there is similar functionality to what you're describing in Jira Service Desk.
You can configure working hours and then set SLAs (Service Level Agreements).

If I copy and paste it into a browser tab it works, but clicking the link adds a bunch of extra parameters that seems to mess with the page loading.
